For three, blood-soaked years, the pan-galactic conflict that came to be known as the Clone Wars ravaged the known galaxy. With the Galactic Republic employing the mystical Jedi Knights and an armed force of genetically engineered soldiers on one end, and the Separatist Alliance an endless army of battle droids and greedy business tycoons on the other, it was a clash marked by billions upon billions of casualties. All of it was a sham.
Though scarcely a soul knew at the time, the truth turned out to be that Supreme Chancellor Palpatine--secretly a Sith Lord named Darth Sidious--had not only orchestrated the conflict to begin with, but also controlled both sides during the course of the war with the end goal of exterminating the Jedi Order and transforming the democratic entity he presided over into the totalitarian, iron-fisted Galactic Empire with himself at the head. Indeed, this was the fate that ultimately befell the galaxy IOTL.
But what if during the last few days of carrying out the Grand Plan to bring galactic civilization under Sith control, and more specifically in the midst of the Battle of Coruscant, Sheev Palpatine were to suddenly die?

Well, if I understand the scenario there is still the resentment that prompted the rebellion in the 1st place and the two sides have been fighting for several years so it could be pretty difficult to stop. Is the desire of the CIS simply for independence of the republic or by this time for some control/influence over the republic? Is the republic's aim to conquer the CIS or would it be willing to accept its independence? Even if the two sides can find some compatible joint aims after so much bloodshed and disruption and with the propaganda both sides have put out it could well be that peace is very difficult to obtain. Plus even with Palpatine dead there are other Sith Lords out there presumably able to manipulate things.
One other important issue is how did he die and does it expose his true nature and past actions? If he died in combat or in some way that might be considered a possible assassination then he could be seen as a hero. It could be a trivial death, say in an accident although given his power that does seem rather unlikely. Or if his death somehow exposes him as a Sith then that could change things drastically, especially if his manipulation of both sides is exposed. That could make elements in both sides realise their been played for fools and ease the problem of finding a peace.
Another issue is what happens to Anakin Skywalker? Is he caught up in either Palpatine's death or his exposure as a Sith Lord? If the latter does it make him reconsider his path and at least make some peace with the Jedi?

Right, given them a read through and it tells me a lot more about the background and the amount of Sith manipulations that have been going on. Sounds like after so much fighting and with other Siths still active the war won't end soon, although if it goes as 'historically' with the bulk of the rebel force destroyed and most of their stronghold's besieged they are going to lose.
The key point might be when and how Palpatine dies? During the initial 'kidnapping', during his being held on the rebel flagship by some accident or during the rescue attempt?
If the former a lot of possible butterflies. The republic will seem to be weakened but with the primary enemy dead the Sith manipulation could be weakened for at least a while. Sounds like, since the Sith actually have control of the clones you might still get Order 66 activated prompting a mass slaughter of the Jedi, although probably not as successfully and it would cause a lot of turmoil in the Republic as is would make many mistrust the clones. Or is that control personal to Palpatine and might be lost with his death?
If he's killed during the rescue then its going to deepen hostility between the two open opponents [i.e. the republic and the CIS] unless its in some way that discredits him or the CIS are able and willing to keep his death secret.
Presuming he survives would would Palpatine's apprentice Dooku do? Does he automatically become a Sith Lord himself, seek an apprentice himself and continue Palpatine's operations, although hopefully he doesn't have anything like the same influence as Palpatine within the Republic.
I'm not sure why, having achieved their main aim of capturing Palpatine the CIS fleet lingered long enough for the Republic to both bring back from elsewhere fleets to defeat the CIS and for two Jedis to also be brought back from separate areas of the front to mount the rescue operation. Or was that part of the wider plan as organised by Palpatine and Dooku so that the fleet would be largely destroyed?

It would be a slow trainwreck, I'm afraid, without Palpy controlling the strings, as it were, things will derail and go off the rails. Then add to the fact that Palpy had perfected the body-hopping technique... you'll probably get a situation similar to a fanfic I read about a while back where Palpy's soul decided to take a ride on Windu...
