So is Count Dooko going to be loyal to the CIS when he discovers that the emperor has a new apprentice. Oh, I'm sure he'd stick with the CIS. According to the Rule of Two, the fact that Sidious--now Galactic Emperor (!)--has since acquired a new Sith apprentice likely means that the previous Dooku perished. And the good Count would probably infer that chances are it was no accident. True, when he discovers his previous Dooku faith i think he will stick with the CIS and maybe make contact with the Rebels, after all, the enemy of my enemy is my friend.

Turn his back on Old Emperor Palpatine and take his chances staying with the Separatists, yes. Become friends with the Rebels, well...kinda-sorta, best case scenario. Though they'd likely sign a non-aggression pact and perhaps cooperate on certain occasions, I imagine the relationship would be akin to the American-Soviet dynamic of WW2. They're facing a common enemy; by little means does it make them friends, and one might turn upon the other if/when the Empire has been neutralized. Rebel leader Mon Mothma & Co., as well as older members of the Alliance, surely remember the reign of terror that Dooku's Confederacy exacted upon the Galaxy mere decades before. And while they may not be as iron-fisted as the Empire that both factions are fighting against, the Separatists are still led by a rather villainous Serennoan Count and a council of evermore greedy, profit-obsessed business tycoons who have presided over and outright engaged in some exceedingly questionable behavior. Google the activities that the Commerce Guilds have been known to perpetrate long before the Clone Wars started, and then you'll know what I mean. The fact that the likes of General Grievous--who'd likely still be asked to hold back on the butchery to avoid alienating the denizens of this time period too much--have been sent along could be a problem. Though, at least retaining its Supreme Commander means that the CIS won't be entirely bereft of a strategically and tactically skilled top military leader. Long story short, a partnership between the two Alliances would be one of teeth-clenched teamwork and mutual, patently obvious distrust. In my mind, I'm already visualizing a tense and dare I say awkward initial diplomatic meeting between Dooku and Mothma. Yeah, this scenario should be real fun.

But she has to make a choice, the lesser of two evils, the Rebels cannot fight both the CIS and Empire all at once. Indeed, she does. Not only does Dooku share main goals of the Rebellion--which the Empire completely and totally opposes, hence why the Rebels exist to fight them in the first place--the extra muscle provided by his sprawling droid armies and CIS industry is too good of a (albeit likely short-term) opportunity to pass it. By all means, she ought to distrust the Separatists with just about everything in her, but you're right. At least temporarily avoiding war with a newly returned Confederacy--maybe even gaining their utterly decisive support--is probably the only real option she has. And so, with a generous heaping of salt, she'll take it. EditUnfortunately, though, that also means Mothma will have to give the CIS something in return. By this, I mean tech-sharing and updates on the current state of the Galaxy, which she'll be forced to hand over to a rather villainous and reviled faction led by a former Sith apprentice and and corporatocratic oligarchy of business tycoons. And whose military is commanded by the Butcher of the Clone Wars himself, General Grievous. Not that Emperor Palpatine, Darth Vader, Governor Tarkin, etcetera ad infinitum aren't every bit as bad if not worse, but you know.
